The 5 speed is harder on the suspension but, that is because the driver tends to be a little harder on the car, bang the shifts and drive more agressively. Just get a good set of subframe connectors with torque box reinforcement (Maximum Motorsports are about the best out there) and that will take care of it. I also did the strut tower brace and it really makes a difference with the way the car handles. Get the weld in subframe connectors but, if you want the bolt in type, just weld them as well. This makes the frame more rigid. Then the next step would be new upper and lower control arms on the rear. After all that the frame will take all the punishment you want to give it. There is one more thing you could add, but it is not a have to situation. There is a reinforcement plate that came in the SSP mustangs that goes under the front seats. That plate is available from most Mustang supply stores. It stiffens the floor where the fox tends to crack the pans. Not relly necessary but, good for peace of mind.
