It's your idel air control valve causing the problem. I'm not 100% sure where it's located on a fox, however my 95 gave me the exact same problem, I brought the car to a local shop, they looked it over, ran test after test, and nothing tripped the ECU or the tester, however based off of a hunch they lead mechanic changed the IAC valve and that did the trick. See # 6 on the chart.

Forgot about a vacume leak, but yea, that could be your problem, you may have to do an EGR delete, not sure on the exact method of doing so though. Google EGR delete mustang and see what pops up.

I'm looking at a '93 and the guy stated it had an Explorer engine with the Gt40 heads. Are the Explorer motors supposed to be more reliable? It's the first time I had heard of someone installing an Explorer motor in a Mustang. Can someone please elaborate on this? Thanks for any help.

I'm betting he didn't put an explorer motor in the car. What he probably did was buy a set of GT-40 heads and a GT-40 (or Explorer) upper/lower intake, and have it installed. The GT-40 heads are the same heads used on 5.0 Cobras, and some Explorer models (although most Explorers used GT-40P heads which has a smaller combustion chamber, and flow much better than regular GT-40 heads). The GT-40 intake comes in four types:
Cobra - Cobra intake will say Cobra, and is nothing more than an upgraded GT-40 intake, in other words, the aluminum casting is made in such a way where the runners are more conciled than the original GT-40.

SVO - The SVO GT-40 intake was made for 94/95 SVO Mustangs (very rare). The SVO Mustang used GT-40 X303 aluminum heads (which is a base performance head comparable to Holley, Eddelbrock, Trickflow, etc., although not as good, still outflows traditional GT-40 iron head designs). The SVO intake is pretty much exactly the same as the SVT Cobra intake, however the runners have the opened up, just a hair, to allow for a hair pin more air flow, but on the outside they look exactly the same as the Cobra minus the Cobra emblem, which can be added at anybodies disgression.

pic contains SVO intake with Cobra plaque and the X-303 heads.

Explorer - The Explorer GT-40 intake is the least well flowing of GT-40 intakes, however they will outflow your stock intake, and as the name states, they were designed for the Explorer.

GT-40 - This is the original GT-40 intake designed for the original GT-40 heads. They flow fairly well, but do look a little more older in style than newer intakes.

People swap in explorer long blocks into their mustangs all the time...

You have to use your front accesories but it will work...

The explorer cam isnt much in the name of performance, most guys either use their stock h.o cam or get an aftermarket piece. The valve springs are weak and should also be replaced. The explorer block doesnt have the forged pistons, but neither did the 93+ 5.0 stangs.

Basically if your short block needs rebuilt/replaced anyways, I'd just get a nice low milage explorer long block and swap the cam and springs and call it a day, otherwise you can just swap the heads and intake if you want...

The gt40 p heads require special heads due to different spark plug angles, but regular gt40 heads dont.

Check the intake, some intakes (including those on the p heads) have the internal egr passage, which means you can keep your egr set...

The gt40 heads and intake are a great bang for the buck...
