Your vehicle is right on the timeline when Ford switched from the T45 to the TR3650, so it is hard to say which one you have (assuming it is the orginal stock tranny). Here is a website for more info on Ford transmissions....

Are you saying that the "chip" prevents the tranny from shifting into 5th all the time, or that this "chip" has suddenly malfunctioned and is now preventing the tranny from shifting into 5th? Either way, this sounds like BS. The only time your ECU should have a "chip" attached to it, is if someone added an aftermarket performance mod. Usually, people just flash tune the ECU in newer Mustangs, the chips are more for the older models. BUT, people do sometimes put chips in none the less. If your are not sure what to look for, take your Stang to a reputable performance shop and have them check the ECU for an aftermarket chip (I still think your problem is internal to the tranny).
As for Ford installing a "chip" to hinder your tranny, no way.
